Unfortunately we’ve seen this happen on 5 machines since rolling out to 50 machines. That is a 10% occurrence. I am sad but we will have to stay with Spark due to this issue. That and multiple users are complaining about missing notifications (window not blinking in taskbar). I’ve noticed this myself too where sometimes I will not realize that a 2nd or 3rd person has IM’d me until I see there username as red text in a tabbed IM window.

The Zip of the logs shows that at least once Jitsi was started twice at the same time. this is normally prevented, but if users click too fast it might happen. Obviously the two instances then fight with each other over the config file.
Have you tried using the database config service? It's still experimental, but it might help you. (Search the archives on how to enable it)

I have experienced (some time ago) that running out of disk space in the home file system while Jitsi is running clears the Jitsi config file so all settings etc has to be re-done.
